I know black rubber buckets will algae in a hurry. Haven't tried plastic.

Easiest way to remedy the situation is to keep a scrub brush next to pens.
Once a week they get scrubbed and water replaced...other than topping off or refills. 
Put a cap full of bleach in bucket when you first begin to fill.... so water agitates and dilutes it properly. 
This will basically serve as a preventive against algae and skeeter larvae due to a higher shot of chlorine. 

If your water is over a week old...it begins to stagnate anyway and should be replaced. 

Watch the buckets after rain water......it changes the ph and will accelerate the deterioration of the clean water.
Summertime also accelerates the process.

This process doesn't harm a hair on your dogs...in fact I would say it is more of a beneficial.....ie bacteria and heartworm preventive.
