In our setup we do not separate the dogs until the pups are born. That day both mom and pups are moved into their own 12x6 kennel and kept separate from the other dogs. After about a week, we open the door so the mom can leave at will, but the pups are kept in the kennel.

Now this is with our aussies, and they have the run of the fenced barn yard, none are kenneled. We have one neutered male that likes to go check out the puppies, but all the others pretty much leave them alone.

This has worked for us in out situation, but not sure if it will work for everyone else.
