Dirt is only a problem when the dogs dig in it and use the bathroom on it, and they will do both.  There is a dust issue and a smell issue as well with dirt that can be reduced with the use of other materials as the floor.  A friend of mine used to put gravel in all of his kennels that were otherwise dirt and I will say that it eliminated the digging and the dust and his dogs feet were tough as iron.  The smell was still an issue but two out of three isn't too bad for the small cost that was incurred by bringing in the gravel.  As others have state as well there are health benefits to going to a floor that will harbor bacteria and parasites like dirt does.
